He's not only not gay, he has rather a reputation of being something of a poon hound, and has moreover kept his wife and children nearly pathologically hidden, which, if he were gay, he wouldn't really do - he'd be parading them.
Malkovich and Michelle Pfeiffer allegedly had a torrid affair whilst making Dangerous Liaisons that nearly broke up his marriage.
He has a theatrical voice that can come off oddly in films.
And he is, of course, excruciatingly unattractive.

He plays very gay and fey in 'The New Pope', to the point I had to look up his personal life on Wikipedia. He's also a very good actor and draws you in to the point you forget you're watching John Malkovich. He acted circles around Jude Law in 'The New Pope'.

He was the one weak link in that film in that although I could buy him as a cold-blooded manipulator, I could never see the attraction for somebody relatively normal like Madame de Tourvel.

I saw him playing the main character in David Mamet’s play about Harvey Weinstein and never doubted his desire to force himself on unsuspecting women while at the same time being full of self pity.
